Short tunnel at Henley Beach Road minimises land acquisition in the area and eliminates the need to encroach on St George College.

I'm sure it's just a little bit of sensationalism from NewsCorp, although admittedly now repeated across the ABC and InDaily. There'd be protests of a scale we haven't seen for decades if the Thebby seriously came under threat. That alone probably guarantees a tunnel through the area concerned.

The ABC article mentions that two schools may need to be acquired to make way, yet didn't name them. Did the News Corp article mention school names?

“We are getting on with the job of fixing this issue as quickly and responsibly as possible,” he said. “Our priority is to finish the Darlington project and open up more lanes to traffic so people can get to work and home faster.”
A rainwater drain or natural water course not identified during planning has been blamed for both collapses. The Government says the fix coming this week will be a comprehensive treatment that works, regardless of the source of the suspect water.
Costs associated with works undertaken on site have been borne by the contractor.
Last month, a parliamentary committee heard that 2m of standing water had been found in a trench behind where the motorway walls had collapsed. The fight over who is ultimately financially responsible, the contractor or taxpayer, appeared headed to the courts.
The upgrade was first announced by the former Labor state government, after the bulk of the funding was committed by the federal Coalition as part of a non-stop South Rd plan.
When opened, it will deliver an upgrade of about 3.3km to the existing Main South Rd, including a non-stop motorway between the Southern Expressway and Tonsley Blvd. The project also features a lowered, non-stop motorway passing underneath Flinders Drive, Sturt Rd, Sutton Rd and Mimosa Tce and Tonsley Blvd. A non-stop ride from Gawler to Old Noarlunga, when the South Rd freeway is finished, is still many years away.

There wouldn't. The people that care about this sort of stuff are a minority. The majority of South Australians couldn't give a stuff about the Thebby theater or any other 'heritage' building along that route being demolished, certainly not enough for them to protest in the streets about anyway on a scale you think they would.
There is a petition going around at the moment though.
Tunnels option is best imo.

Thebby is a dive (not helped by it being neglected by Weslo). It's probably due for demolition regardless of whether it's affected by Motorway works anyway.

This is all subjective. None of us has any real clue how it'd play out, but the fact that 35,000 people have signed a petition in less than 24 hours based on nothing more than a NewsCorp beat up suggests the well of opposition runs deep. It'll get much louder if it were seriously threatened (especially given many prominent voices with a connection to the theatre who'd have something to say). I can't see the Liberals tempting that.

I had some fun with Paint and had a crack at how a tunnel under Henley Beach Road could work. It's pretty crude, so if anyone wants to redo it in CAD, feel free.
On such an alignment as this, less than a dozen heritage properties would be affected - and these are only classified as 'contributory' (all in a row to the immediate north of Thebarton Theatre), with one being classified as local heritage (at the southern end of this map). Even then, it's possible to lengthen the 'tunnel' at either opening to reduce this impact on heritage structures even further.
Thebarton Theatre and St George College are unaffected.

Kind of how I thought it might end up. Most of the "heritage" affected is housing with this approach, and so no significant public buildings. The main corner remains largely intact. I'm a bit confused with your southern approach though- it looks overly complicated.
