One point they seem to be highlighting with this relocation is that buses coming to FMC via the Uni then leaving won’t need to do a full 180, hence Zone C being on the opposite side of Flinders Drive.
I guess if the bus interchange was moved to the station they’d still have the same problem but for buses in any direction.

This isn't a bus/train interchange. This is buses and trains servicing FMC and Flinders University. Running buses into the middle of the Flinders Uni precinct adjacent the train station would kill that space. In addition to the buses at the entrance to FMC there are bus stops on University Drive which is only 150m away as well.

The interchange is closer to the hospital entrance (both the temporary and permanent entrances). The train station is a longer walk, especially if you are infirm.
And to answer the next question, I think the location of the train station was probably cheaper, because it is on a University oval instead of private land, and doesn't cross over the South Road superway at the intersection to enter the hospital .

I don’t know the area very well, but why is it not possible to have buses stopping next to the train station (commuter transfers to/from city) then next stop near the heart of Flinders Uni and FMC (servicing those precincts)?

There's road connecting the two is designed for cars to go to carparks and not much more. The main road next to the train station is grade separated and it would probably be quicker to walk to the hospital.

They should really demolish that old car park, put the bus interchange on the ground level to connect with the train, and then put additional car parks above or below the new interchange.

Unfortunately, the train station is higher than all the nearby hospital entrances and the ground floors of the nearby car parks. Another reason why I think they did this the cheapest way possible.
